For the record: he contacted me (the Debian package maintainer) directly through e-mail and it turns out that he was mixing a local installation (build from source) and the Debian packages. The solution to his issue was easy, quoting here in case it is of use for others:

---------------------------------------------------------------
a) Purge all the Nessus packages (dpkg --purge) (Warning: this will remove any configuration you made of the packages, might want to backup /etc/nessus and /var/lib/nessus first to preserver data)

b) Make sure there is nothing associated with Nessus under /etc/nessus/, /usr/local/share, /usr/include, /usr/local/etc, /usr/local/include, /usr/local/bin and /usr/local/sbin. Look for traces of the old Nessus installation (should be all under /usr/local/). Remove anything associated with Nessus in those directories.

c) Reinstall the Nessus packages.

---------------------------------------------------------------

Please, for all Debian users reading the list. The proper way to submit bugs related to the Debian Nessus packages is to use the Debian Bug Tracking System (http://bugs.debian.org)

Currently, the BTS entries for the Nessus packages can be browsed at:

http://bugs.debian.org/nessus - For the Nessus client (the GTK GUI)
http://bugs.debian.org/nessusd - For the Nessus server
http://bugs.debian.org/nessus-plugins - For the Nessus plugins
http://bugs.debian.org/libnasl - For the NASL library
http://bugs.debian.org/cgi-bin/pkgreport.cgi?src=nessus-libraries - For the Nessus libraries

You might want to browse those before submitting a bug just in case it has been reported before.

That's the correct way to submit bugs to Debian, if you are a Debian user please use that instead of the list as I might not notice it. There's also some specifics to the packages that might difer from the default Nessus installation (Nessus stuff is installed in /usr and /var instead of in /usr/local) that might confuse longstanding Nessus users in the list.

Regards

Javier
