Yes, this is how Nessus has long (always?) worked. Rather than manually
updating config files, you may want to look into one of the update-nessusrc 
scripts that Edgeos and I have written:

  - http://www.edgeos.com/resources/
  - http://www.tifaware.com/perl/update-nessusrc/

If you update your plugins via cron, you could add another cron job to 
update your config file automatically.
