I am not sure if this will help your issue. But I received the same error because the old Nessus install was running. I used the package manager to remove the previous install, and then reinstalled the new version of Nessus and the error was resolved. Alternatly, you should be able to stop the service and then do the install and it should have the same effect. I have Nessus 3 installed on Ubuntu and it is working great!
