I have the same "issue".

The NessusClient I use to create a nessusrc, to ensure all plugins are included, and then use it on other machines that don't have any graphical stuff installed.

What I do is start NessusClient, connect to the server, then change settings, and then save a nessusrc file.
If I disable the TCP scan and ARP scan , then save, and then open the saved nessusrc, they are both still set to YES.
But if I change the port range in these settings these do get properly saved in the nessusrc.

Overal it doesn't bother me to much because I go through the nessusrc file anyway, and change these fields.
But it is something that I would not expect to happen.

I can't reproduce this.
Which version of NessusClient are you using?
Which [.]nessusrc file have you changed?
