This is a bug, we'll get that fixed in a future release.


Is there any way to work around this so I can 1) still export to the "old" HTML format that has hyperlinks and 2) retains the order in the original NessusClient report (the one you see when you load a saved .nessus file) ?

Try to sort the .nbe file based on the host IPs first, and then pass it to the command line client, it might solve your problem.



Any chance the filtering features in Nessus 3.2.1 will let me get around this?

Depending on what you intend to achieve, you can indeed use the filtering features in the GUI -- once a filter is applied, if you export the report to .NBE then only what matches the filter will be exported.
