Which configuration file(s) are you talking about?

All the configuration is handled by simple text files.  Most of these
will be created manually - either directly using a text editor, or via
the "snmpconf" tool  (and put in place by hand).
It's up to you how/when to do this.

If you're referring to the persistent config file
(/var/net-snmp/snmpd.conf), this is created/updated by the agent
shortly after it starts (snmpd.c:main() - just before sending the
coldStart trap), and again when it shuts down
(snmp_api.c:snmp_shutdown()).  This calls 'snmp_store()' in either
case.

It can also be triggered manually, using UCD-SNMP-MIB::versionSavePersistentData
