I would do two things:
1) Backup the whole directory (lzx it if you want to keep the size
down)
2) In 'Accounts', uncheck "Delete Mail On Server". Now you can check
your mail, see if MDII is behaving, and once you are happy, recheck
"Delete Mail On Server"

When I moved from NC1.1 to NC3 I manually copied everything over,
rather than relying on the installer (why? I dunno!), which is pretty
much what you are talking about here. All my mails back to June '97
are still intact, so it does work :)
