Once you've completed the tutorial and have a better idea of what you're looking to do, you may want to update this question to make it more specific about *how* you want to integrate NetLogo and Java and *what* results you would like to achieve. NetLogo is written in Java, so it is generally possible to integrate Java libraries or tools with NetLogo fairly easily.
