Get faster links.
The problems you've been having are not related to the OS. They're
related to the fact that you have only a couple of unsplittable flows
going into a multilink aggregation, and you're expecting more splits
than flows.
Multilink doesn't work that way, not with Ethernet at least, because
redistributing more would cause reordering.
If you need to go faster with a small number of flows, buy faster
hardware.
