It looks like the sources you've imported to github already contain the configure.ac hunk from that 0003 debian patch: https://github.com/abferm/network-manager/commit/aba9698bd6371f497ac2b9f7ad4e481fbf0ae423 It was probably an inadvertent change that got uploaded to github. If you revert the $with_suspend_resume related changes from that commit, you should get further.
