[newbie] System Integrity

This may be a big newbie question, but when I have to, on the rare occasion (like with Tux Racer), shut down my system due to lockup. I always have it run the system integrity check, but my question is, when it tells me that my system is (Insert % here) noncontiguous, how do I make it contiguous again?
