Did you try running menudrake? ( /usr/bin/menudrake ) It has options to reset the menus to different "standard" settings, but it may not work since you are missing the applnk directory. (i am still pretty new at this) If the apps are all there, one of us could tar up the directory and send it to you, though i know that's not all that satisfying...
