look for the section on your .conf that looks like this:
Section "ServerLayout"
    Identifier "layout1"
    InputDevice "Keyboard1" "CoreKeyboard"
    InputDevice "Mouse1" "CorePointer"
    Screen "screen1"
EndSection

try making the touchpad the 'corepointer' since that device is always present 
when the mouse isn't, 'man XF68Config' has some useful stuff
