Just a remote possibility: when I installed Linux and X 4.0.3 (RH 7.1), on one of my 
computers an
/root/XF86Config was created in addition to the standard /etc/X11/XF86Config and
/etc/x11/XF86Config-4 (not on the 2 other ones :^o )
As a consequence when I logged in as root the /root/XFree86Config was used and when I 
logged in as
a user the other one (in /etc/X11/) was used
Could this be happening to you too?
