I haven't used it, but it might be easy for you to modify CANINE to support writing to flow-tools format. http://security.ncsa.uiuc.edu/distribution/CanineDownLoad.html#Vis The easier way, IMO, would be running two collectors on the same or separate box. flow-fanout or udpsamplicate can take care of this for you.
