Patch attached and a new test added.

Note that I thought the proper place to ignore commented lines is in 
Shell.execCommand(), rather than in what appears to be several places that 
lines are iterated over. This has the "side-effect" of ignoring commented lines 
that are input directly in the shell. I don't think this is bad, just wanted to 
call it out here and will modify if others feel differently.
