This has been quiet for a while — is this still an issue on recent versions (4.1.2 / 5.0.0)? @gabrielheck mentioned the same problem with MySQL as metadata store and SQLALCHEMY_ENGINE_OPTIONS being seemingly ignored. If anyone is still experiencing this: it would help to know (1) which version you're on, (2) your SQLALCHEMY_ENGINE_OPTIONS config, and (3) whether you're running with Gunicorn sync or gevent workers — the connection pool behavior differs significantly between the two.
