Any GPO's running that might be clearing this out? It's a User config option. Does this happen for a specific user/group-of-users? I'd check GPO stuff... that's what it sounds like- that it's hitting the refresh interval for User config options and clearing out the run history.
Maybe in the roaming profile? Is it a mandatory profile? Although even with a mandatory profile it keeps the history until logoff.
