To answer my own question:
To get margin kerning in the footnotes/endnotes as well as in the body text, put
    \usetypescript[serif,sans,mono,mm][hanging][normal]
    \setupalign[hz,hanging]
    \setupfootnotes[align={hz,hanging}]
before the fonts are installed.

I can get margin kerning in the body text, but not in any footnotes/ endnotes. What else is needed to get margin kerning throughout the notes too?
