Does GhostScript show any errors/warnings if you run it on one of the
PDFs?

    $ gs -dNOPAUSE -dBATCH -sDEVICE=nullpage <filename>.pdf

If there are any errors, then that's probably the source of the problem
(and so should theoretically be fairly easy to fix); if there aren't any
errors, then it'll probably be trickier to figure out what exactly is
causing the crashes.
