Delete the line containing %output=pdf:

$ find . -name "*.tex" | xargs sed -i '/%output=pdf/d'

Remove only text "output=pdf":

$ find . -name "*.tex" | xargs sed -i 's/%output=pdf/%/'

Try it with a test file before run over all your TeX files :)
