Your installation finds the latin modern fonts, but can't associate them with the proper type1 fonts.

Can you try to uncomment the line \autoloadmapfilestrue in cont-sys.tex (if that file doesn't exist, copy cont-sys.rme to cont-sys.tex and edit it). Also, make sure there isn't an additional pdftex.map somewhere on your system that is causing the trouble. What does kpsewhere pdftex.map return?
