Isn't better to remember original \molecule ?
I mean, something like
\let\ORIGINALmolecule\molecule
\def\molecule#1{\ctxlua{thirddata.molecule('#1')}}

Sometimes in some contexts ORGINAL works and modified no, and you
haven't time to
find why .
