My experience on windows32 mkiv is that changing the default luatex with my cross-compiled exe (gnu gcc 4.1 if I remember correctly) format is rebuilded at every run and when I come back to the canonical luatex things go well again. I don't touch TEXMFCACHE at all. Anyway for me cross-compiling is still experimental.
