Well, v3.3 is pretty old - could be a bug in there. Not many people (that I've noticed) use Netflow with MikroTik. Perhaps the format of the netflow flows from the MicroTik are wrong and thus confusing ntop?
All speculation at this point. I'd suggest starting with the latest ntop and go from there.
