This was a few months ago and I am running 5.0.1 and all is working great. I don't remember where I grabbed each version, but my point is that nDPI was non-existent when I was trying to build ntop. The directory was there, but it was empty. So my tip to Alex is to download the nDPI source "manually" if this is the same issue hes seeing. Alex, just make sure you grab the correct versions of each.
