You should not flip anything in my opinion. If your switches export the ipfix data to nprobe, it is just a matter of configuration of nprobe and ntopng. About win/linux, in terms of configuration you should have many differences hence you can use the linux tutorial as a guideline to complete the setup on a win platform. If you decide to move to linux, you can also use the precompiled packages if you do not want to bother with compilation and other stuff like that.
