Normally the ntop daemon runs as the user id "ntop". Depends on the ntop (tar, rpm, etc.) installation process it is possible the /var/ntop directory wasn't created with the same user id. When I have such problem I have changed the owner of the /var/ntop to ntop user (chown -R ntop:ntop /var/ntop) and I had the problem solved.
