Though I've not had the problems you've described, I have been using Ntop on a Ubuntu Server 6.10 (2.6.17-10-server) for a few weeks now and have had to restart it once because it died for some unknown reason. I also could NEVER get it to compile from source but I was able to use apt-get to install it. My *nix knowledge is just better than beginner so I may just not know what I'm doing.
