Check permissions on those root share locations, both NTFS and sharing.  
Shouldn't matter that the folder paths are different, but if one has good 
permissions and the other is missing something, that doesn't replicate and 
could cause this sort of anomaly.

Has anyone seen this before? It doesn't seem to follow a distinguishable 
pattern. One DFS server is 2008 R2, the other is SBS2011. Clients are XP and 
Win7.

Google-fu has been unsuccessful.  Replication is not an issue, it's clients 
that try to get to 
\\mydomain.local\DFS-Share<file:///\\mydomain.local\DFS-Share>.

>From the SBS2011 server:
\\Servername\DFSShare<file:///\\Servername\DFSShare> = Empty
\\mydomain.local\DFSShare<file:///\\mydomain.local\DFSShare> = Empty
E:\DFSRRoot\DFSShare = populated

>From the 2008 R2 server
\\Servername\DFSShare<file:///\\Servername\DFSShare> = Populated
\\mydomain.local\DFSShare<file:///\\mydomain.local\DFSShare> = Populated
E:\DFSShare = populated

>From an XP machine and some Win7 machines
\\Servername\DFSShare<file:///\\Servername\DFSShare> = Populated
\\mydomain.local\DFSShare<file:///\\mydomain.local\DFSShare> = Populated

>From other Win7 machines:
\\Servername\DFSShare<file:///\\Servername\DFSShare> = Empty
\\mydomain.local\DFSShare<file:///\\mydomain.local\DFSShare> = Empty

Per some searching, it might matter that on the 2K8R2 the root DFS share is  
E:\DFSShare and on the SBS server it's E:\DFSRRoot\DFSShare.
