Depending on the scope of 3rd-party stuff, both Shavlik's HfNetChk and St Bernard's UpdateExpert patch certain popular third-party products. Shavlik's engine also powers VMWare's Update Manager add-in for ESX. However if you want true customisation, SCCM is probably the way to go, although I have not used it since the SMS days.
