I followed these instructions to get SCOM2007R2 running on SQL 2008 R2: http://support.microsoft.com/kb/2425714
Follow the sequence under "High level steps for a new installation". Under that they have the sections for the 3 "special" steps, creating the 2 dbs and installing reports. This worked for me just yesterday.
