There isn't a python or tcl way to remove layers or channels in Nuke.

Currently the only way is to open the .nk file and remove it from the
add_layer part of the script. Though make sure none of your nodes or
gizmos reference the layer because otherwise they will just recreate
the layer when you open the nuke script.
