I _think_ your problem may have been caused by a bug in LinkDb updating. I just committed a fixed version, please give it a try.

Ah, and don't forget to use a -dir switch if you point it at the top segments directory - this is an incompatible change with the instructions in the tutorial and other docs... sorry about that, it is more consistent this way with other tools.
