Hmmm, not an issue I've had to deal with myself but... can you not nominate the "logged in user" to use in the start/launch properties for the service? If you can somehow launch the runner as its own service (that's not the way WebHub does things and there may be a Real Good Reason for that but...), then you should be able to assign its user per my thoughts above.
