There is a package called magic folders that claims to do this... I've never tried
it but they claim to use features of the api to hide the folders. The folders are
hidden locally as well as on the network and I believe they are individually
passwordable. I'd recommend doing a websearch for it and trying it out -- and
letting me know if it's any good ;)
