I think it 'notices' if you've simply renamed the windows directory.  (I've
been reinstalling '98 fairly often recently, and have noticed that if you
only rename the Windows directory, it will show this as the initial choice
for directory to install Windows in.)

Deltree c:\windows (after boot from floppy) and you should be right.
