Yes, non-profit status is the goal of the OGF, but it isn't there quite yet.
In any case, Ryan Dancey will probably head up the organization (it IS his
baby after all), so there will still be strong but indirect ties to WotC.

As to the 'pawn of WotC', well D20 will probably remain a pawn of WotC
regardless of the ownership of the OGF.  The D20 System Trademark is WotC
property, even though the rules which govern it are being released under the
OGL.  However, the Open Gaming License is fairly strong, once it is accepted
it cannot be revoked by WotC, so even if they had direct control their
influence would be severely limited.  I don't think any actual WotC
influence will be nearly as much of a factor in this as a perception of WotC
influence will be.
