Yes. I'm not sure if you're running with dynroot, or not, but if you're not that then that file controls where the /afs root comes from.
It sounds like you've switched from using a set of AFS packages built with transarc paths, to one built with FHS paths. It's likely that a number of original configuration files are now being ignored.
