I don't know if the morpholine should be protonated at not, but if you think it should, you can edit C:\Users\---\AppData\Roaming\OpenBabel-2.3.2\data\phmodel.txt as you like. One way to do this is to copy it to your current directory, edit it and run obabel from the command-line there. We would welcome any improvements to the model.
