Sorry, you've wandered away from the standard too far for diagnosis
by psychic powers.

I have no idea how the ports subsystem behaves when not installed
where it is intended to be.

The error message is telling you that "gnupg-1.4.9-ldap" is not
installed, hence cannot be updated.  What version of gnupg is installed,
and what flavor (ldap or not, say), is something of a mystery.

Absent other information, I would first find out what versions of
gnupg *are* installed, deleted them with pkg_delete, then return
to the new one and try "make install" again.

pkg_delete will complain about other packages needing gnupg.  You'll
need to overcome those complaints.  man pkg_delete will point the way.
I draw your attention to the -F switch of pkg_delete.

If this is scary, then I would re-evaluate the need to install a new
gnupg.
