One ist for the CA Key (sign the reqeuest) ans one for the Batch key (encrypt the PIN, AFAIK). Per default this is the same key, but it dont need to.....

No - this is on the ToDo List - if you have not given out certs from your CA is the best way to destroy the CA key and the certs after testing
