Im not sure if it right, but the first thing that pops into mind is a
lacking MBR.
Maybe
You would try and start in rescue mode and reinstall the Grub MBR.
Maybe I have just to try another time and if it doesn't boot try to
reinstall GRUB as you said.

Ps. have you thought about write cycles on a CF card?
Yep. I'll move swap partition to HDD's and try to tweak syslog not to be
too verbose to minimize writes on the CF
Maybe it could be possible to move all system write access to HDD's
(like var, tmp...) and make the system not to write on the CF...
