Just to add some notes, as I was the one who mainly developed the layout:
I've positioned the links as footnotes at the bottom of the page, because 
mainly due to hyphenation and convenience issues. Well, I've integrated some 
code which indeed hyphenate URLs correctly (hopefully), but it can be quite 
hairy in some cases. 

About the convenience:
You've suggested to collect the links at the end of the PDF (also called 
"endnotes"). This is probably also a solution, but could also lead to 
frustration. :)  Although a footnote might be not the best in a all cases, 
readers can just look at the botton and find it quickly. They don't have to 
turn the page. This is probably more anoying when you print the PDF instead of 
reading it on screen.

By the way: Thanks to the well developed DocBook stylesheets, the behaviour 
about links in footnotes can be easily changed: just change the parameter 
ulink.footnotes from 1 to 0 (zero) (hint for Sascha :)
