I am using luci, but could try sysupgrade if you think it would make a difference. Haven't checked those areas before. I have checked /lib/upgrade/keep.d. (Hmm... thought /etc/shadow was in keep.d, but it isn't, but there is more than what's in luci.flash_keep).
