 Are you sure that the "Raspberry Pi 3" is to blame? I have no issues with
 WPA-TTLS
 or WPA-EAP PEAP with MSCHAPv2 on my setup.

 You say it yourself: "The problems are on Android phones".
 Maybe you only see the problem on the Android Phones, because TTLS+PEAP
 actually
 doesn't work on the Android Phones (Maybe a setup/config problem on the
 Phone)?
 I think you need to capture the wifi traffic between a Windows Phone and
 compare
 it to a capture of the Android Phones.

 So, unless you can point to a specific issue in either FreeRadius, hostapd
 or
 the RPI wifi (driver/firmware)... The response will be: "There's nothing
 wrong here".
