At the moment I would suggest modifying the mrtgconfgen.pl script as follows:

line:138  change
  print { $fh{ $ms->id } } <<"EOF";
to 
  print  <<"EOF";

run 'mrtgconfgen.pl full > cmd' to capture the cfgmaker line being run, check through it to see what might be going on and run it by hand against varying devices to see which ones might be causing the problem
