You need to provide more information on where the space is being used up before anyone can make any relevant suggestions

sudo su - nagios
cd /usr/local/nagios ; du -sk *
cd var; du -sk *

Do you have ODW enabled?  Do you use reports?  If not, disable ODW in system preferences in the UI and then blat the odw database (as nagios: db_odw db_install)
