Ok, the best way to shut the whole system down is to do this: While in a shell buffer, become root. When the voice announces root as the shell prompt, simply type halt and the system will say root for the final time and you will hear the hard drive or even the cd drive turning as the applications are closed and all the files you had open are closed. If you have a relatively modern machine, for example, this one is a 2000 model, the machine will turn off totally. You will know the process is done when you no longer hear the cooling fan(s)
