Ok, you do need to do this.  First of all, run the mkpersistenthome
script.  Make sure you put it where you want so that it will be
searched for on the next and any future boots.  

When all the files are in there, the programs are configured as you
wish them to be, and all is well in the home directory, you will need
to run saveconfig.  It looks for specific files for the configuration
of programs and keeps them safe for you until you boot again.  

The only requirement there is for the use of the saveconfig script,
the configs.tbz and the knoppix.sh is that they be on a read/write
capable file system.
